The detection and differentiation of intestinal parasites has previously relied mainly or primarily on microscopy, culture, and, to some extent, targeted PCR methods. Here, we give examples of how next-generation sequencing methods have been useful for improving parasite diagnostics and opening up new avenues for the generation of DNA data pertaining not only to the parasites but also to other organisms, enabling analysis of trans-kingdom relationships.
